Canon Point Where Character Deviates: When he comes back from the dead. In this universe, his body was too badly damaged, and he came back and inhabited a young witch's body who was dying, but whose body was in better repair, nearby.
History: Harry Potter was born to James and Lily Potter, two members of the Order of the Phoenix, a group who fought against an evil wizard. Only the wizard was pissed at this and decided to make a lesson for others, he killed Lily and James, and tried to kill harry, just a baby, but the power of his parent's love made Voldemort's powers backfire, and he was weakened and driven off. Harry lived.
With no other relatives left, Harry was left with the non-magical family of his aunt, and spent 11 long years unhappy and mistreated. But on his eleventh birthday, everything changed, when he learned he was a wizard, and was going to be invited to study magic at Hogwarts, the school for wizards and witches. An so his adventures began, as he learned that Voldemort had partially survived, and was planning on fully coming back to the land of the living.
With the help of Hermione and Ron, and with lesser, but just as important help from Luna, Neville, and many more, Harry defeated Voldemort again and again, often barely surviving. But as Harry came closer to the day he would be of age, things got more serious, and Voldemort managed to attain a body. Now, fleeing from the madman, he and his friends sought a way to stop Voldemort.
Harry finally figured it out, and went out to face Voldemort.
He died.
He went elsewhere, where he learned that he had to go back to end things, and that he could. In original history, his body was repaired, and he was sent back to life, and able to kill Voldemort.
In this history, his body was too badly damaged and his spirit was sent to claim another body, that of a young witch nearby. Sent back, he faced Voldemort and won. But now he, or rather she, must figure out how to survive as a woman, and how to deal with life where everyone knows you, and no one does.
